The determination of some proteins structure at high resolution, results often difficult experimentally. It is true especially for many integral membrane proteins and intrinsically disordered proteins. In this contest we try to develop an alternative statistical method, called Kernel Windows Method (KWM), to the classical methods for calculating hydropathy graphics in order to improve the degree of accuracy of the prediction of transmembrane (TM) helices. The KWM introduces the effect of distance in calculating the hydropathy value for each amino acid (AA) residue in the sequence. It has been applied on two membrane proteins of which the structure is known. Hence this new method was extended to a protein with partially unknown structure.
